Please give our audience a brief introduction about yourself
My name is Shimaa Farag Ahmed, an Egyptian, based in Cairo, Egypt. I am currently a Ph.D. researcher at the American University in Cairo (AUC). I specialize in functional metagenomics and environmental biotechnology. My work focuses on discovering extremophilic enzymes such as laccases and mercury reductases (MerA) to develop sustainable solutions for wastewater treatment and environmental challenges.

Alongside my research, I am actively engaged in academia, teaching Microbial Ecology as an adjunct faculty member.

Walk us through your journey into metagenomics. How did you learn about this career path as a child?
I was born and raised in Upper Egypt. My childhood was rooted in curiosity, resilience, and a deep belief in the power of science. From an early age, I was fascinated by how the world works and inspired by scientific figures such as Ahmed Zewail. I pursued my passion by enrolling in the Faculty of Science at Minia University. Here, I discovered my interest in microbiology and the hidden world of microorganisms and their immense impact on the environment. What fascinated me most was the idea and belief that environmental problems could carry their own biological solutions.

My scientific journey began with my undergraduate research on lignocellulosic biodegradation. I continued to explore this during my master’s degree, specializing in the biodegradation of agricultural waste using extremophilic cellulase enzymes. During this work, I isolated a novel strain of Streptomyces from compost and successfully deposited it in a gene bank under my name.

This research directly addressed one of Egypt’s pressing environmental challenges: rice straw burning. Instead of contributing to pollution, I demonstrated how this agricultural waste could be biologically converted into biogas and valuable byproducts. This marked my first major step in transforming environmental challenges into sustainable opportunities.

I then expanded my work into wastewater treatment at Minia University, collaborating with the Faculty of Engineering. Here, I explored how microbial systems can simultaneously treat wastewater and generate electricity. This work reinforced my vision of integrating environmental sustainability with biotechnology using the Microbial fuel cell.

In 2019, I made a pivotal move from Upper Egypt to Cairo to join AUC as a research assistant. This was under the field of extremophilic enzymes, with Dr. Rania Siam as my supervisor. This transition marked a new chapter, one that placed me at the forefront of advanced research, as I upgraded my experience from single-cell enzymes to metagenomics for enzyme discovery.

My work further evolved through a USAID-funded project focused on developing enzymatic solutions for sustainable wastewater treatment. This project became the foundation of my Ph.D. research and ultimately led to my recognition as a laureate of the prestigious Eni Award in 2025. This Award came at the right time. It is helping me to continue with my work after the cutting down of the USAID.

Throughout my journey, I have also been deeply committed to education. I served as a teaching assistant across multiple biology courses and scientific thinking programs at AUC before becoming an adjunct faculty member in 2025. Currently, I teach Microbial Ecology.

I like to think of my journey as a reflection of a powerful philosophy: every environmental problem holds within it the potential for a sustainable solution.

Let us talk about some of the challenges you have faced while building your career in metagenomics
My journey has been shaped by both scientific and personal challenges. Transitioning from Upper Egypt to Cairo required resilience and adaptability, as I moved to pursue advanced research opportunities at AUC.

One of the most significant challenges I faced was securing stable funding for my research and Ph.D. journey. Like many researchers, I navigated uncertainty in fellowships and financial support, persistently searching for opportunities to sustain my work and continue my academic path. My perseverance was further solidified when I was awarded the Mohammed bin Abdulkarim Al-Luhaidan Fellowship, which fully funded my Ph.D. and marked a turning point toward stability and renewed focus.

My journey was further tested by fluctuations in international funding programs, including those related to a USAID-supported project. While the situation did not immediately halt my stipend, it introduced a period of uncertainty that eventually impacted both the continuity of my research and the funding of my project. Despite these challenges, I remained committed to my work. I continued progressing under difficult circumstances, maintaining both my research momentum and academic responsibilities.

This period of resilience did not go unnoticed. My persistence and dedication were later recognized through prestigious honors, including the Eni Award, which was a powerful acknowledgment of my scientific contributions despite the challenges I faced.

In parallel, I continued to overcome technical challenges in my research, from complex metagenomic analyses to protein expression and solubility issues, each one strengthening my scientific expertise.

How have you been able to stay motivated and inspired amidst all these challenges?
My primary motivation has always been impact. The possibility of contributing to cleaner environments, sustainable energy, and innovative biotechnology solutions continues to drive my work.

Likewise, the support of my mentors on both the scientific and personal levels is a strong source of inspiration and discipline.

Equally important is the inspiration I draw from mentorship, collaboration, and the students I teach. Seeing the next generation grow is part of my purpose.

We know you have talked about some of the prestigious awards you have received. Is there any other moment that made you feel very proud to be working in metagenomics?
Being selected as a laureate of the Eni Award (2025) has so far been the most prestigious reward of my career journey in metagenomics.

Second to it is being able to isolate and deposit a novel microbial strain in a gene bank under my name. I could also say being able to contribute to a USAID-funded research project on sustainable wastewater treatment.

I am also very proud of myself for advancing to Ph.D. candidacy in a highly specialized field. My other joy is in teaching university-level Microbial Ecology as an adjunct faculty member. I am also proud of myself for being able to conduct advanced research in metagenomics and contributing to the knowledge base in enzyme discovery.

Who is Shimaa outside of the metagenomics walls?
Beyond the lab, I am deeply connected to people and purpose. I value meaningful relationships, mentorship, and shared moments of celebration. Whether with friends or students, I believe that success is not only measured by achievements but also by the impact we leave on others.

What is your favorite quote?
Science is not only a discipline of reason but also one of romance and passion” ~ Stephen Hawking. I also like two other quotes:

What is your word of encouragement for a young girl who is interested in metagenomics?
You don’t have to start with all the answers; just start with curiosity. Every challenge you face is shaping you into a stronger scientist. Believe in your journey, even when it feels uncertain.

There is space for you in STEM, and your voice matters. Believe in every single step because it is a step toward a milestone achievement.
